Does WF not stack with GGWP? That would even it out quite nicely.

No stacking, sorry. Weapon Focus is a Feat Bonus, as are all of the racial weapon feats. (Eladrin Soldier, Dwarven Weapon Trianing, Goliath Greatweapon Prowess, etc etc.)
I guess it could be noted that while DWT and Eladrin Soldier don't scale (Weapon Focus scales +1 per tier), Goliath GWP DOES add an extra +1 in Epic levels. Interesting. No, not really interesting.

I haven't rolled any ability scores yet, we are still in the process of character designing, and I forgot to mention another house rule, if it is a superior weapon that would be effective for that class(such as a heavy 2 handed weapon which is good for a barbarian), it is considered a military weapon and you are proficient with it(but only for your starting weapon).

@Holy_Bovine if you post your character I will post mine when I am finished.

dragonis: that houserule certainly makes GWP -really- attractive. I wouldn't bother with craghammers in that case; you're much better off taking GWP and using a "military" fullblade. The only barbarians that really benefit from craghammers in any case are cheesy whirling barbarians, who don't always bother learning how to use them properly (who needs a proficiency bonus?)

Re GWP in general (via standard rules)...the question is really what your starting point is and what a feat is worth to you. At heroic, the bonus from GWP is almost always going to be as good or better than a superior weapon + focus, and saving a feat is great. At epic, individual feats are a lot weaker overall and you have a lot of them, and you're always rolling multiple W, so investing an extra feat and going superior+focus is often better. In between? It depends.

Unless, of course, you're playing a Goliath Warlock who uses a greatsword as an implement (Eldrich strike FTW) via arcane implement proficiency (or maybe a staff of ruin with staff fighting + dual implement). ... Actually, that's really attractive...

Slightly more on topic, I know armour can have some minor powers (like summoning, or glamour-I forget the exact name) without being higher lvl than base magic, isn't there anything he could get for weapons?
 

OSL: a bit, but nothing without a cost.

In exchange for the 1d6 crit on a Magic weapon, he could instead get 1d6 damage when hitting undamaged foes (challenge-seeking weapon), +5/10 distance (but only on ranged weapons), or for a hammer, knock prone (but no bonus damage) on a crit (earth-wrought hammer)
