A Cleric 2 has 2 different Channel Divinity abilities and can use one of them once per rest.
A Paladin 3 has 2 different Channel Divinity abilities and can use one of them once per rest.
A Cleric 2 / Paldin 3 must keep the Channel Divinity abilities (and uses) separated?

No, a Cleric 2 / Paladin 3 would have 4 different channel divinity abilities and can use one of them once per rest, until they have enough levels in a specific class to have gained more than one use per rest.
