Sword in one hand, claw in the other...

Could I get a pointer to (or a summary of) the rules for a creature with natural weapons and multi-attack using a sword in one hand (and wanting to use his off hand claw for a second attack).

the right weapon have all attack bonus, the left claw is the offhand, always is a light weapon -2 hit.
If has more natural attacks, all of them have -5 to hit, unless you have multiattack.

One, you can look in the MM under "Attacks: Natural Weapons" for the general rule on natural weapons. (As two posts up: penalty reduced to -2 with Multiattack feat.)

For combining this with manufactured weapons, I've found that you basically need to look at MM entries for a monster that uses both at the same time. See: Lizardfolk, Medusa, Minotaur, Yuan-Ti (halfblood), possibly others. You'll see that they work just the same, with the manufactured weapon replacing the first natural attack.

Manufactured Weapons: Some monsters employ manufactured weapons when they attack. Creatures that use swords, bows, spears, and the like follow the same rules as characters, including those for additional attacks from a high base attack bonus and two-weapon fighting penalties. This category also includes “found items,” such as rocks and logs, that a creature wields in combat- in essence, any weapon that is not intrinsic to the creature.
Some creatures combine attacks with natural and manufactured weapons when they make a full attack. When they do so, the manufactured weapon attack is considered the primary attack unless the creature’s description indicates otherwise and any natural weapons the creature also uses are considered secondary natural attacks. These secondary attacks do not interfere with the primary attack as attacking with an off-hand weapon does, but they take the usual -5 penalty (or -2 with the Multiattack feat) for such attacks, even if the natural weapon used is normally the creature’s primary natural weapon.

Ok, so a lizardman cannot use a sword in one hand and his claw for the other? (since his primary attack is "2 claws" and that is replaced by the sword).

He can still claw, but it's no longer his primary attack because he's using manufactured weapons. The official FAQ, gives a nice example.
 

And strangely attacking with a sword in one hand and a claw as secondary attack is often better than using two swords with TWF...

Actually, he could. In the lizardfolk entry (it has 2 options in it), the guy who is striking with "or club" is also the guy who is using "or shield". If he didn't have a shield, he could strike with club +2 (1d6+1)/ claw +0 (1d4)/ bite +0 (1d4).
