The Holy Warrior ability allows you to burn a turn attempt to use your wisdom modifier in place of your strength modifier for attack and damage rolls for a limited amount of time. When using a bow, would this still be capped by the +str bonus on the bow?

You just replace your STR modifier with your WIS modifier, so the same restrictions apply IMHO.

RAW, the ability only gives you Wis to damage, not Wis to proficiency (or any other Str-based rolls or abilities). It would be justifiable to impose the usual -2 to attacks for low Str (due to first underlined part), while giving you Wis to damage (because of the second underlined part).

With this type of build you might want to consider the Zen Archery feat (wisdom to hit) and also a specific magic weapon out of the MIC. Its a bow that does not have a cap on its str bonus.(the name has something to do with moon) I think this would circumvent both the cap and the -2, since it considered both 0 and your wis mod. I am not certain as I do not have the sources in front of me, but it might work.
 

Ordained Champion is from Complete Champion. That essentially is the full text of the ability (at least the portion of it that matters).

Also, assume that the archer in question is proficient with his bow already. It is a +2 str bow, and he has 14 strength. Using this ability, should the str limit on the bow affect the wis bonus damage?

I use the word "proficiently" because that's what's in the rules. Note that the penalty for having a strength too low is -2, while regular non-proficiency would get you a -4.

Assuming his Wisdom is at least 14, he'd get no penalty or benefit from using the feat with the bow. His Wisdom bonus would replace his Strength bonus, but Strength damage is capped by the bow's strength rating.
