The giant frogs in the Hommlett moathouse moat are iconic monsters to me. Nothing like seeing your little brother's halfling get swallowed by one his second time playing D&D to make an impression!

There were various frog monsters developed in that WotC campaign column a few years ago.

Giant Caecilia in Expert Rules/Rules Cyclopedia
Amphidragon from Dragonlance
Some poisonous toad humanoids from Greyhawk - Grung or Krung, something like that.

Lizardfolk, although they don't have a swim speed can do well in water.

Sahuagin live in the water but can stay on land for at least 5 hour stretches.

Skum have the amphibius special quality.

Chuul are amphibius too.

Sea Cats, like lizardfolk can hold their breath for a long time and have a swim speed.

Merfolk can actually breathe both on land and in water... although they don't move that well on land.

Scrags are aquatic trolls that live both in water and land.

Sea Hags also have the amphibius special quality.

Aboleths seem to be amphibius too.

Also, I believe all or at least many of the dragon types are amphibius.
